Flash an RPi image to my 4TB WD Ext HDD; can see files w/ free tools, how best to recover?

Background: Last Christmas I built a Raspberry Pi arcade box for my brother as a gift, and in the process I accidentally flashed (using win32diskimager) a RetroPi image to my 4TB Western Digital My Book External Hard Drive (WDBFJK0040HBK-NESN). I'd only had the drive for a couple months before this happened, and there is absolutely no damage to it whatsoever and when this happened I just put it on the shelf and haven't touched it since. This weekend, I decided to look into it a bit more.
Analysis: When I plug it in to my Win7 machine, it prompts for a format. I downloaded a couple scanning tools (testdisk and Data Recovery Pro from Paretologic) and using the advanced scan of the latter has revealed the 100,000+ files are still present and I've been able to view some pics and docs and it appears that my files are still there. No errors, no noise, no smell,
Next Steps: I did a bit more research on Paretologic and have heard some complaints so I figured I should post here and ask for some guidance and direction.
I have a second WD 4TB drive (WDBYFT0040BBK-WESN) arriving from Amazon today to copy the drive contents over to when that becomes the next step.
Question(s): Should my next step be to Clone the drive to the second drive?
Is there a simple or easy step I can do to just reset the RPi flash so regain access to the drive as normal?
What is a good tool for copying over the drive contents?
Summary: Apologies for any super noob questions, or stuff that is already super obvious.
Any advice, suggestions, or links to other posts is immensely appreciated.
